For Enzo, what needs to be reflected in his cutie mark is the whole mend-and-defend thing; so far, I'm thinking a shield and a roll of duct tape. It'd also be nice to reflect his clonehood, and his determination to be his own person in spite of it; or his status as ambassador-prophet; or both (though that'd be a really busy mark). He also really needs a name if he's to blend in. Any ideas?

With Charles there are a few options, the X-Men symbol or a strand of DNA or an ear or something to show listening.
Demeter's would be a sheaf of wheat as she's pretty easy.
The Pirate King would be a ship in full sail.
Sameth's would be a silver spade as that's the symbol of the Wallmakers and it works really well for him.
Jane's would be a pen and a sheet of paper.
I have no idea what William's, Tumnus' or Moist's would be.

If Felix were a pony, he'd probably have a menhir (a la Obelix) for a mark. As for a name... Stone Shape, possibly.
Kain's cutie mark would be draconic. possibly his helmet, or possibly an actual dragon... I don't imagine Fluttershy would want to approach him. I'm not sure what kind of name would both fit and have the same kind of ominous feel...
I have no idea about Cranky. His name already works, but cutie marks are a bit harder.

Erik, I'm undecided between an integral symbol or a star.
Alfred, possibly an infinity symbol. Probably with a name like Loyalty.

Ben would have a stylized 4 for his cutie mark.
Hank would have a beaker, I think, or a strand of DNA.
Mars would be a spear and a plow.
Beast Boy I have no clue for.
Palamedes would likely have a shield with crossed claymore and shamshir swords.
Kate would have a red, stylized bat.
Jessica would have a yellow, black widow's hour glass.
Thalia would have either a lightening blot or a round shield with a spear and bow crossed over it. Or perhaps a crescent moon with a lightening bolt.
Julie would just have a stylized 84 logo.
And Val would have a Möbius strip.
Bonus points:
Dr. Strange would either have the symbol from the window of the Sanctum Sanctorum or the Eye of Agamotto.

Alyx's cutie mark would be a wrench and a soldering iron. Not sure about her name.

River's is... hmm. Good question! A ballet shoe crossed over a gun half-hidden behind it.
Trowa's is... oh golly. A clown mask is the obvious one, but I'm not sure that actually matches the show's theory of how you get your cutie mark. I'll ponder.
Clare's is probably her identification symbol as a Claymore, which you can see at her collar here. Every Claymore has her own symbol on her sword and on her collar. I'm going to go ahead and say that if they were My Little Ponies, part of the entire Claymore-making process would include shaping your cutie mark to fit the organization's standards, because the organization is just that creepy.
Regan's is another one I'm not sure of. I enjoy the idea of it being a dart, but that's not really her special identifying talent; I'm not sure of what would be a good visual representation of the heart of her character, though.
I am no good at coming up with pony-style names. River's probably half-works as-is. Thor would be something involving storms or lightning. Trowa, I have no idea, except that possibly it would be a long-running joke that he didn't get one onscreen for ages. Something involving three, something involving namelessness, something involving soldiering? I dunno. For Regan and Clare, I have even less idea.

I don't now about the name. It could be Destruction or Ruin, but that may be presumptuous and probably the name she wasn't born with. Then again, I am sure Cranky wasn't always cranky. Being an alicorn, she might even be royalty and have Princess or Queen as a title. If she were in Pony canon, I suspect she would be a member of the royal family that was seriously screwed up by Discord's shenanigans.

Sunshine as a pony... well, her name already works, perhaps ("Sunlight Ray"?), and her cutie mark would definitely be a stylized sun. A baker who brightens everypony's day, indeed.
Yrael as a pony... He'd probably have a name like Lazy McJerkface or something similar, with an incongruous fish as a cutie mark.
Zelgadiss as a pony... Zelgadiss Greywords actually makes a pretty decent pony-name. His cutie mark would be a map and compass.

Merlin would want something that symbolizes magic--maybe a rune, or stars in a shower of gold.
Bilbo's would be Sting, glowing blue.
Jack's is an apple.
Stuart's is the only one that doesn't come easily. He likes knowledge and music and money and David, not in that order, but I don't know how that lends itself to a mark.

And me? Oh heck. My mark would have to involve a musical note, a pen, and... maybe a star, maybe something else involving imagination, maybe both. I'm not very good at visual details. Hmm. What's a good cutie mark for a synaesthetic wordsmith with a maaaaajor imagination?

If Ray's cutie mark isn't the Ghostbusters logo I don't know whose is. He'd probably have a coat the color of the Ghostbusters jumpsuits and a short shaggy dark brown mane and wonder from time to time why the dickens other ponies asked him if he was secretly an alicorn. Then he'd forget it because ooh a shiny.
Both the eagle, globe and anchor and the HECU unit emblem are a little overly complex for cutie marks for Shephard. Maybe his pipe wrench would do, since I can't really see guns being acceptable and longbows just don't work as a thing ponies would have or know about. The pipe wrench is good for fixing things badly broken, and for very badly breaking things that need to be more broken, and he's kind of good at that stuff, so.
Varric's is going to involve a scroll and a quill, I think, since his big skill is what he does with words (Bianca isn't his primary power of awesome, talking is).
Arcade claims he's not a very good doctor or researcher canonically, but just having him in your active party means that every possible healing chem or other healing object works significantly better. I'm gonna go with his cutie mark being a stimpak.
Medic's... I'm gonna go with the bonesaw he starts the game with for his. Because that pony just ain't right.
I've never heard a definitive explanation for Mordin's forehead tattoo or marking or whatever it is. I had him tell Voodoo once that it was a mark associated with an academic fraternity he used to belong to. It's as good of a cutie mark as anything else if it signifies multiple fields of study.
Despite the temptation, Ellen's is neither a Vault-Tec emblem nor a big ol' 101 nor a Brotherhood of Steel emblem. She stunk at living in the Vault and I expect she discovered her special talent long before she ever encountered the Brotherhood. The problem is that it's a little hard to come up with a graphic rendition of 'surviving against absolutely ridiculous odds'. I suspect the ponytacular version of her world probably put the young foals through the GOAT exam to try and push their marks into manifesting, because Vault 101 is messed up that way, and Ellen didn't really have hers show up until she wound up on the surface. Possibly something involving horseshoes or any footwear the Canterlot royal guards might have, because I'm pretty sure her survival instinct would've involved kicking. (Despite my general impression that she's probably a unicorn.)

Tavi's? I want to say a rather eagle (it's all simple and geometric, not remotely representative), seven-pointed gold star, or else the former on top of the latter. That might be somewhat overly complicated, but Tavi, who's surprised.

Dixie would loosely resemble Pinkie's outfit in Over a Barrel, only in black lace. Blonde pony, peach skin, and her cutie mark would be a black lace fan. Pony name Siren!
Juliet's cutie mark would be her gun...either that or a huge heart. She'd be blonde (why do I play so many blondes?). Pony name pumpkin.
Pinkie's cutie mark would clearly be a machine gun ;p
