I have an AU of Joshua where he's trans. I'm slowly working on the fic of that. It's kinda fun.
Helena doesn't have any canon AUs (theoretically, you could say she -is- an AU of the real world!) but pretty much her entire bar experience is going to be AU from the actual show canon. I can't in good conscience put her through that. I just can't.

All the variations on Robin Hood canon could be considered AUs for Will, that's how I played with the differences between the version of his canon I use and the others. I discovered that he works incredibly well in Hogwarts with the HogwartsAU, I love that world.
AUs are part of Marvel canon with Elseworlds and the differences between all the various comic versions and the movies. In terms of how I write Charles, in the sandboxes, I've played with a number of ideas for him. My current one is him working at Warehouse 13 in the late 1950s. Then I started one where he and Will Graham from Hannibal talk and I wrote a fic where he meet The Joker from the Nolanverse Batman films. Oh and I have a story I started where Erik and Charles were captured by a government and had their memories wiped as much as possible and their mutations partially nulled in an attempt to brainwash/change their minds. So far the plot isn't as key, its much more about Charles and Erik connecting without the knowledge of their prior interactions and how much personality remains for both of them. He's one of those characters who can slip easily into a number of worlds where things are a little off, because his character is built around being subtle and under everyone's radar as they quietly change everything.
Sameth is a trickier one for AUs as the world of the Abhorsen Chronicles is quite specific and not easy to translate. The AU of him that I'm proudest of was when I put him into the Hunger Games in a fic called The Victor's Son. I tried him in the Hogwarts' AU but he didn't work as well as Will. Also somewhere I have a started work in progress with him and Kait in a more modern setting, sort of a college AU but a more historical one.
Moist is another place specific character though he's very adaptable. I also experimented with him in the Hogwarts' AU and he worked decently, but he hasn't clicked as well for AUs as some of my others. I don't believer there are any canonical AUs for him, though they do exist in Discworld, the Trousers of Time do bifurcate.
For William, there's only one AU idea that has stuck around. It was inspired by a meme of being prompted to create an AU and it was the idea of him and Thalia in a more Indiana Jones' setting. The only thing is once I started looking at the idea it grew on me. I created a school on the east coast where William got a scholarship that was an AU of Camp Half Blood since I wanted to look into class issues and poke at some of his thoughts on education. Then it got more complicated and the sad part of this is its still mainly in my head. I need to write it down.
The canon I use for Jane is technically a what-if, AU of the historical Jane Austen's life and one of many. I remember there was a historical mystery series that featured her as the heroine, good reads but I gave up on the series I think five or six books in. Most of the Austen derivative literature is playing on her texts but there are a few that are based around her life. Its not something I've done with her, because I worry enough about getting her right just in Milliways with its differences.
Demeter is a goddess and technically how I play her is a modern AU of what would a goddess would be like. Also there are numerous takes on the Greek gods throughout history which all can count as AUs.
I off the top of my head can't think of any AUs of Tumnus' story though I know they exist for Narnia as its a world that people like considering.
As The Pirates of Penzance is a play, I'd think any different stagings could be thought of as AUs. Its not something I've looked into for the Pirate King.

The AU Sunshine is Raven Blaise, raised by her father and his family, rather than by her mother. In this version of the world, the Blaise clan also doesn't disappear at the beginning of the Wars. Raven never changes her name (Rae Seddon), never cultivates her fondness and skill for something so mundane as cooking, never gets given the nickname Sunshine, and grows up knowing and accepting her heritage as a magic handler. She is proud, haughty, wealthy, and secure in her status and power. Raven isn't a vegetarian, and has no problem lying as needed. Her taste in fashion is likewise... altered. >_>
I could try an Old Kingdom AU where Yrael volunteered way back at the beginning, but that's... just too weird even to contemplate. *eyes him*

I have a couple AU versions of him. One involves him disentangling himself from his crazy family and ending up with the only woman on the show with whom he had a NORMAL relationship, like, NORMAL conversations and everything. Another involves him getting back together with his wife at a specific time when they both want it, and being able to get past all their bullshit and heartache.
And then there's the Milliways AU where he and Kate Barlow elope and buy a farmhouse in Connecticut where she can have horses and barn cats and he can have an outdoor hockey rink and a bunch of huge dogs.

In my Fallen-London-specific RP group, making up AUs is sort of a hobby of ours, so I've thought up a lot of AU versions of Thurlow. The most prominent ones are the Homestuck fusion AU, and the "stabdads AU" (we borrowed the term from Homestuck) where the Masters of the Bazaar are human-shaped gangsters and our characters are their adopted children. We have also contemplated adapting the whole group into Changeling: the Lost PCs for a game. Also we have enough of a Hogwarts AU to know which houses our characters would be in, and we've had one-off brainstorming sessions for Dangan Ronpa, Puella Magi Madoka Magica, and Vampire: the Masquerade AUs.
Also, the version of Thurlow I play in dedicated Fallen London RP is different from the Milliways version, because in the former they have a social circle of other player characters. So that's another kind of AU.

The Val I play in bar is an AU since in canon she was rewritten into Valeria Richards.
XMFC Hank doesn't have an AU yet though with the next movie it could be argued he will. As to my own AUs, I like the post-XM: Last Stand fics I've written where he becomes the home room teacher for the New Mutants as well as the thread we did where Hank and Raven reunite as he tries to give her powers back. I've also played with a darker XMFC world where Xavier and Erik were seemingly assassinated and mutants actively hunted. Then, there is also an AU where Hank joined with Magneto because Raven asked him.

There's the ancient, insane Emperor of the World that Mark gets taken forward in time to fight, who he finds out is actually himself, driven mad by heartbreak and failure and who just wants to die.
So, yes. LOTS of canonical AUs.

Tavi: No and... hmm. Not exactly. The Alera timeline and plot-domino-ing is tight enough that I am terrified of messing with it; however, I do have an AU or two I'd like to play with. He doesn't change much, though.

Unless Gabe Newell does something really weird come HL 3 time, no, there are no canonical AUs for Gordon or Adrian. Somewhere in the back of my head I keep an AU I refer to as the Internal Conversion universe (it's a radioactivity-related term; it was that or Orphan Source) in which Gordon walked away from the G-Man at the end of HL 1 and was rescued from certain death at the hands of Xen's angrier residents by one of the Vortigaunts he'd freed. He then spent an unspecified amount of time in Xen trying to both survive and get back to Earth, while the G-Man irritably activated his fallback plan and dropped Adrian Shephard in City 17 several years ahead of schedule. It is not a happy universe and I have never done very much with it, but it's out there.
No known AUs for Team Fortress 2. Dragon Age 2 has several possible endings, as did Dragon Age 1; I suppose you could consider the endings that are not considered canon by Bioware to be alternate universes. Same deal with Mass Effect. I have a private AU for ME 3 that involves Commander Shephard diverging sharply from the game script but I am not going to say more than that because spoilers.
Santo's canon is not particularly cohesive and I don't think even the people who made the movies consider them to be sequels to one another so theoretically one could say every single Santo movie is potentially an AU from all of the others. I know there are at least three or four different 'origin stories' for the Santo persona depending on which movie you watch.
No canon AUs for the Fallout universe unless you want to go with the theory that Weird Wasteland and the random encounters of Fallout 2 represent an alternate universe from the un-altered main games, in which case there's the universe in which Vault 13's water chip broke on its own and the universe in which it broke because the grandchild of the original Vault Dweller went back in time during Fallout 2 and broke it to make sure the events of both games happened. I have already done some AU elements for Ellen's end of things, because canonically the events of The Pitt require a very large idiot ball and your choices of how to handle things are extremely limited, not to mention the number of loose ends canon leaves floating around that you just can't do anything about in-game. I wil be AUing the stuffing out of Point Lookout.

There's a canon AU for Claudia - the Peteless!'verse from the second Christmas episode. At roughly the equivalent of S3 she's still in the psych ward; I suspect MacPherson had a hand in keeping her there.
Otherwise, the Warehouse 13 'verse ports over to a Hogwarts AU extremely well, and there's also the AU where Rebecca and Jack are Claud's foster parents (though that was as much 'the AU where Jack survives the Spine' as anything else). And, well, we're about to go AU from canon.
Apollo... not so much.
For Imp, I've played on and off with an AU where he ends up at Unseen University, based on the Disc canon that magic and music are so closely related you can't really do both. But then I get stuck as to who would end up inflicting music with rocks in it on the world (I know it would happen anyway, but).
Regulus pretty much lives in AU land when I work with him. I've actually written a story where he got Sorted into Ravenclaw (Sirius ended up in Slytherin on a technicality - the difference between 'I don't want to be in the same House as my family' and 'I don't want to turn out like my family'). Otherwise, I really rather disapprove of canon, so I tend to write things where he lives through it one way or another.
(Including the crossover where he ended up in London Below, and tied to the Big Giant Prophecy because of timing. And the fact that I always thought it awfully convenient that Dumbles applied it to only two people so quickly. The power the Dark Lord knows not: ROMANS.)
I... think an argument could be made for Storybrooke being the Modern AU of the Enchanted Forest? In S1, anyway. Otherwise, OUaT's another good one for Hogwarts AUs.

Trowa: There's not, like, a canonical AU where they're all florists or something, but there are some non-canonical manga prequels and sequels and stuff. Most hilariously, Frozen Teardrop, the sequel of WTF! According to Google, Trowa is calling himself Doktor T (mad scientist, I guess?) and he and Quatre train up Quatre's baby sister (I don't know how that one came about, since this is 20 years post-canon) and a nameless assassin-kid (later named Trowa also) and I don't even know what's going on here. *cracking up* Duo's a priest, Zechs has a nanobot clone -- just the summaries of this hurt my brain.

There is no canonical AU of Amascut. Not even in the mirror universe ruled by a cat. Maybe especially so. Headcanonwise there was the Eviller!Amascut undead AU I came up with in the last DE where somehow Amascut became the sole surviving god as a result of the Zarosian-Kharidian Wars and the God Wars that followed. There aren't many AU's I can imagine where Amascut ends up happy and sane. Those darn wars.
Well, hmmm... what if the Zarosian-Kharidian War never happened? How would that happen? Well, I suppose Zaros and Amascut could have gotten married as a way of uniting the two empires ... Amascut might have turned into a Hera-like goddess of marriage then, though Zaros wasn't very skyfathery. She would still be a goddess of death too, possibly a goddess of "little death" as well. Hmmm.

The House of M alternate reality is actually significant to Carol's development in canon. She remembers the alternate reality—in which she was the most famous superhero on Earth—after it's gone, and that motivates her to try to do more with her powers. (It's pretty much the big thing driving all of Ms. Marvel vol. 2).

My various RP partners-in-crime and I have also concocted a CRAPTON of self-indulgent AUs over the years, ranging from getting on that "Gaeta was one of the Cold Oak kids (or would have been if his leg hadn't gotten blown off in Afghanistan, so his pyrokinesis manifested about two years too late)" action to "Gabriel successfully kills Lucifer and ends up getting very reluctantly promoted to Captain of the Host as a result." Fun times.

Asami doesn't have any canon AUs. Though someone wrote an AU that she should totally let me read, the premise of which I've imagined Asami in.
Leslie has no canon AUs - I've seen the Leslie-as-Daenerys stuff, though I think my personal favorite was a fanfic that was basically Parks and Rec characters in The Hunger Games. (Leslie was a previous Victor. Ron was the winning Tribute. Tom Haverford was a Stylist, Perd Hapley was an announcer. You get it.)
Marceline has two canon AUs - one being Marshall Lee the Vampire King, who is partially a product of her own imagination, based on the Ice King's "fan fiction" about Cake the Cat and Fionna the Human. The other is a Marceline who was not a vampire, and instead grew old guarding her friend Simon Petrikov's corpse.
For Manny, I don't have anything in particular, though I imagine if he had even fewer inclinations to be a remotely moral person, he probably would have been a better right-hand man to Hector Lamanz than Domino Hurley was. Though also one more likely to try to usurp him.
Hiccup... I've imagined him as a Targaryen? Even if he doesn't have the coloring for it.

The Ice King has the Ice Queen, his distaff counterpart in his fanfiction, as well as the Simon Petrikov who died trying to save the world from the Lich King. (He got better.)
Prior to being on Merlin, Colin Morgan was on an episode of Doctor Who, playing a futureGoth named Jethro; and there's a lovely gifset using caps from that episode, asking the Doctor if there's a way to save Arthur. You bet your bippy I want to use that in an OOM or an EP someday, or even just a fic. Oh, Future Merlin, I both long and dread to play you.
Aside from brief visions, Teen Wolf hasn't done much with AUs yet. The only AU I can see for Bilbo is the "he claims the Ring and rules Middle Earth" type.

As for daydreamed AU versions, sure. Taos!Sariel is a version I've imagined as having been part of the academyplot, specifically as a student who escaped to Keystone Rose with the other kids. I've played her in a couple sandbox eps, but I have to be in a very specific headspace to manage it. There are also a couple versions I've never played anywhere as yet, specifically an AU where she's a paramedic, and another where she's one of the Bolvangar children who escaped the institution a la His Dark Materials... though that one did appear in a fic once. I should play that version in a sandbox somewhere.
