In an interesting turn, Gennai did originally plan to set the Chosen up with their own lair in the Digital World -- that's what Castle Homeostasis, an ominous and foreboding gothic castle atop a mountain, was supposed to be. Some time before the start of 01, the Dark Masters take it over, hand it off to Vamdemon, and rename it Castle Vamdemon. Yamato eventually ends up splitting the mountain in two, so even after Vamdemon is dead, they can't use it.

Viv feels like she'd have virtual lairs in multiple games; Sims, Minecraft, BattleCraft, Second Life. Each would be pretty different and specific for the character she created for the game. The main purpose of these is to explore other lives.
Tybalt has his own chambers within the Court of Cats which is basically a well worn four-poster bed of the type Ebenezer is usually shown in, and a large fireplace with tools to allow him to cook over the flames. It's all very 17th century.
Sucy would have a cabin in the woods, possibly even built from various magical species of mushrooms. In the least, there'd be an overgrown mushroom garden.

With Amascut, it's a bit harder to tell. There are already so many lairs, and she just abandons them as soon as she is done using them. So none are really 'hers'. There is one prominent feature, though, and it is that a lot of them are underground or otherwise away from the sun. There's some speculation that her father, a sun god, forced her and her brother to become gods of death and to stay in the Grim Underworld as some kind of punishment, so maybe Amascut learned to like it. She doesn't avoid the sun, especially now that she knows it has no power over her. It's just that her above ground sunlit lairs tend to be more temporary than her underground ones.

Eriond: eeeeh secret lairs are too limiting. He just wants to sleep outside with Horse.
Evelyn: Well, she seems to have an ancient fortress in the mountains.
Lois: Secret lairs are not really her style, but if she's in need of one, honestly she'll just borrow Clark's Fortress (or possibly the Wayne Mansion or the Batcave if she's in Gotham on a story and Bruce will be lodging some complaints with Clark about this turn of events).
R2-D2: A ship, just for him, fast and fully operable by plugged-in astromech and with appropriately heavy artillery, with excellent shields, and also with an internal oil bath that is likewise operable by astromech. Sadly, this is never going to be something he gets.
Anakin: ... look, can we please not talk about literally ending up with a dark brooding castle where he tried to kill his wife and where he was horribly traumatically injured. Because that was a thing that happened.
Tavi: Who needs a secret lair when you have a capital city? (Also, honestly, his family's secret lair got volcano'd and for Reasons he is not making a new one.)
Derius: Private library in the palace, he needs some alone time sometimes.
