I think once you've hit central non-villain character in a Nickelodeon show where they have to say "end you," you have to be reasonably safe. (Plus, Bolin dying was kind of a popular theory and I'm pretty sure there was even some response to it along the lines of "this isn't Game of Thrones." Even if the finale sure seemed to test their Nickelodeon-kids-show-line.)
(And does Sylar even count? Granted, I didn't stick around to see his final disposition, but didn't he always come back?)

Felix... well, he'd prefer to die having just saved his world again, even if only a small part of it. And with the knowledge that there are others who will take up saving-duty in his place. Including the more recent canon I ignore, the odds are pretty good for either "in secret, having been a Mysterious Figure who betrays the bad guys and only reveals himself as he's dying from their retaliation" or "of old age, a couple thousand years hence". As for how it actually will happen, looking only at Felix-as-he-is-in-Milliways... I'm not sure. Possibly he'll go into the Falloutverse again and be near one too many exploding cars.

Fluttershy doesn't die. If you strike her down, she will become more powerful than you can possibly imagine - but you wouldn't want to do that anyway.

The odds are excellent that one of these days, a Major Villain is going to realize what stopped the other Major Villains and actually try to destroy or permanently incapacitate the Elements of Harmony. And each on her own, Fluttershy is probably the most physically (and perhaps emotionally, depending on circumstances) vulnerable of the group.*
So that's the Bad Ending. The Good Ending would, I think, be something like old age, possibly on one last wildlife-sightseeing trip around the world.

Thor's comics history as regards death is pretty convoluted, as I understand it, and has some major differences from the movie version; I doubt the movies are going to kill him off. In Norse mythology, Thor dies at Ragnarok from wounds received while defeating the great serpent Jormungandr, but Norse mythology and the Marvel version contain a lot of very significant differences. One of those differences is a fundamentally different attitude towards fate and the role of the 'gods'. (Scare quotes not for mythology, but for comics Asgardians.)
My tentative headcanon is that there's some kind of foretelling that Thor will die at Ragnarok if he lives to see it, thus keeping the Ragnarok specter while preserving more ambiguity, but I dunno really. Anyway, the answer is definitely "in battle, being a meat-shield for other people."

This future-self is so out of his mind that he literally demands that Mark kill him, while trying to kill Mark. Mark ends up killing his future-self, freeing Earth from his rule, before being sent back to the current day. Ergo, Mark killed himself.

This future-self is so out of his mind that he literally demands that Mark kill him, while trying to kill Mark. Fatally wounded in the course of saving the Net from a major virus (probably another upgrade of Megabyte; if it's an Ultimate Final Defeat, he may be Yottabyte by this point).
